Trying to organize my files

I've got a system with a totally disorganized file tree. Have you ever tried organizing such a mess? I'm wondering if there are any tools to make this easier, as cd there; ls this; cat that is very strenuous. I'm using fluxbox, not Gnome or KDE or anything so complex, and while I could install those, I'm looking for something different than even the Windows-style view.
