startup scripts

Ok I've never edited startup scripts on linux, but from what I've read there are various scripts for different runlevels. My question is, if I want to set a group of java apps to run every time the system is booted, which runlevel script should I put it in? (running clarkconnect, by the way, which I'm fairly sure is redhat based)
