The link to the calendar/year view page was hard-coded as "/calendar," and apparently this link is becoming depreciated. The link now uses the view-specific code, which is currently defaulting to "/calendar," but I assume it'll be updated if/when that link does actually become depreciated.
The "entry nav icons," if enabled, weren't showing up on the reply pages. They do now, and only when you're replying to the entry, not another comment.And then this randomly stopped working, and I can't get it to work again, even on all reply pages. I wonder if it's something changed with S2 itself? Yep, this is apparently something that's part of the S2 code and nothing I can currently change.
Added features:
You can now choose whether or not the sidebar is used at all. If it is turned off, the skiplinks (previous/next, etc.) appear at the bottom of the page.
Entry text no longer has to be justified--there's now an option to set it to either left aligned, right aligned, or justified.
The currents ("Current Mood" and "Current Music") placement can now be set to either above or below the entry text.

The code no longer tries to insert a link list if you have the option disabled or don't have anything in your link list.
There were a few errors in the details in the wizard that are now corrected.
Thanks to some help from crschmidt, I was able to make it so that the edit entry link didn't show up when someone wasn't able to edit the entry (i.e. only you will see it in your journal, not anyone else reading your entries).
The Safari Overflowing Comments Bug™ is finally, really, truly fixed. :D
Added features:
I removed the hard-coded colons (:) after the text for the current mood and music so that you can have it punctuated however you want, even without a colon.
The text for the security of an entry (previously just "Security:") is now customizable and also does not have a hard-coded colon.
You can also choose to have the security displayed even on public entries. Previously, it would only display the security line when an entry was protected or private.
Finally, you can now choose to have the date/time displayed in different formats, in case you don't like 12-hour clocks or whatnot.

In Safari (and maybe other browsers, I'm not sure) for Macs, there was another odd bug where the background bars and text of comments was overflowing past the right side of the main table. I just changed the comments from being enclosed in a <div> to another table. It's not as pretty code-wise, but nothing else worked right.
Added features:
The wizard (how you further customize the layout from the main customize page) is now elaborated and cleaner-looking.
I redid how the previous/next links were named so now you can have text that doesn't seem weird when followed by a number. Of course, if you do want the number (i.e. "Previous 20"), you actually have to type it in now, but you can also do things like just "Previous" or "Previous 20 Entries," which wasn't possible before.
I've added links to edit an individual entry and the tell-a-friend page from entry and comment pages. Those were the only things from the "entry nav icons" bar--the little grey buttons at the top--that weren't already on the page, so now if you don't like those little buttons (like me, heh), you won't be losing any functionality by hiding them.
You can now have the calendar/year view page displayed with either 1 or 2 months across each row. With 2 across, there's less scrolling to get to the end of the year, and it fills the page out more making it look less open.

I'd like to find out how to prevent the "Edit Entry" link from being displayed to people who don't have access to edit the entry like the entry nav icons do automatically.

This odd thing it was doing only in IE for Macs where, if you specified a percentage for the layout table width, it would only take up about a quarter of the screen no matter what percentage you specified. I accidentally stumbled upon the apparent cause and fixed it after months of intentional, ineffective efforts to correct it, heh!

Full journal entries are no longer showing up on comment thread pages.
If you had the option set to show your userpic with your entries, it showed up on recent, entry, and reply pages, but not day pages.
Links to a comment poster's userinfo and journal were screwed up on the comment reply pages.
Added feature:
Under the 'Miscellaneous' tab on the customizing page (accessed from http://www.livejournal.com/customize/), there is now the option to have links to userinfo pages (i.e. in the top menu, with entries on your friends page, with comments, etc.) have &mode=full appended or not. Previously, all links on the friends page, reply pages, and the link in the top menu had it appended, but now even more links can have it, and you can turn it off if you don't like it. :)
